Australian bowlers bowled out India for 408. The visitors had resumed the day at 311 for four.
With Josh Hazlewood's 5 for 68 on debut destroying the Indian batsmen, the visitors could only post 97 runs in the their first innings.
Lyon continued his good form as he picked up 3 for 105.
MS Dhoni (33) and R Ashwin (35) then tried to rebuild India innings as they joined to add 57 runs in the seventh wicket partnership but it was not enough for the Asian side after Hazlewood showed them the door to the pavilion.
They could not continue the innings further and were all out for 408.
David Warner (29) returned early but Chris Rogers showed some brilliance with his 55.
Shane Watson contributed 25 with his willow.
It was Smith who played an inspirational knock of 65. he hammered six boundaries and two sixes in his knock.
Smith and Shaun Marsh (32) combined to add 87 runs with their willows in the fourth wicket partnership.
Smith and Mitchell Marsh (7*) will resume the proceedings for Australia on Friday.
Umesh Yadav picked up three wickets to destroy the Australian line up and kept India's hopes of taking a first innings lead.
